I had PTSD and was on klonopin...my cortisol levels were still elevated after months on the drug (klonopin and the benzos are not "cortisol blockers" either)...

Chronic stress does affect the central nervous system - that's why people with PTSD have an exaggerated startle response (for example, they jump easily)...
