What a pain. I use the same card to pay for Prime as I do for my Amazon purchases, and I've never had any problems with it. But I'm using the .ca site. If memory serves though, I had to enter my payment information separately into Prime, to pay for the membership.
Good luck on getting through to customer service if you do decide to try that
